I am not sure what the issue is here I'm afraid. In my testing this functions as @nolramlb's image shows and I cannot seem to replicate your fault. I recommend running a software repair on your handset incase this specific feature was not correctly installed with the update.

I too have experienced all of the same symptoms for the "Default notification action". I have tried 2 "Software Repairs" and both times it would work correctly and show "Mark as read" for about 5 minutes, then return to always having "Delete" in the notification regardless of me changing the setting to "Mark as read".
I have a US version Z5c E5803 running Android 6.0.1

It's odd that it would work temporarily then fail. If the software repair is not resolving the issue, I think it may be a bug. You should report it to your local support team using the link in my signature. I will pass your feedback on.

I have the same issue here with my E5823 Xperia Z5 Compact. The problem started when I upgraded to Android 6.0.1 and I too have been able to see the "Mark as read" option on the notification, but then a few minutes later it would automatically change back to "delete", no matter what I specify in the settings menu.
Have someone found a fix for this?, that option was basically the whole reason I was using the Xperia email app for.
