No, you won't be able to use PC Companion after applying service through EMMA.
The reason is, PC Companion doesn't work with unlocked bootloaders.
You don't have to worry as EMMA is from Sony as well. Just like PC Companion.

I have a problem using EMMA: I have un Xperia T and I would like to flash a firmware that I downloaded on my computer. The software only gives me the possibility to use one "service" without giving any information about that. I guess it's not the one on my computer.
How can I do?

@sbrendina When you select a service, Emma should show the build number of the firmware on the left.

If it doesn't, then take a screenshot and post it here.
Users with log in problems. You have completely missed the step 4, 5 and all the information given in red.
Please, read the guide once again. You guys don't have to log in, but just put the "Customization" file correctly.

copy customization.ini file(from installation folder) to installed folder(usally C:\Program Files\Sony Mobile\Emma). And that's it. Enjoy
