you can't root the latest firmware unless you use another kernel. if you root you can unroot anytime, rooting shouldn't affect updates nor ota udpates, as long as you do NOT unlock the bootloader at all, if you root and then use PCC or update service it will unroot your phone.
you can read about backing up your phone here

The notification bar has a system update for 4.0.2.A.0.58. I think it has already been downloaded by PCC, i just need to install it. Will this version of update unroot the phone?
Should i root the phone before or after this update or doesn't it matter?

When i had the phone connected to the pc, PCC launched and downloaded the 4.0.2.A.0.58 update. Once downloaded it asked me if i'd like to install it, i said no. Anyway if i download the 4.0.2.A.0.58 update manually and follow your guide here http://talk.sonyericsson.com/thread/30983 and install it. Will it unroot the phone?

So i can only use root with original firmware?
Is their the option to unlock bootloader and install a custom rom which includes the firmware fixes/improvements and allows root access or is their no rom?

Just remember, once you unlock your bootloader your warranty its void
